Anyone know A LOT about Golf IV electrical system?

My Golf IV 1.6 has a strange immobiliser oddity, Lindsay Saker say it "shouldn't happen since the systems are not interlinked that way".  Otherwise they just want to replace parts without logic at huge prices until the problem goes away.

Many times - not every time - when the alarm is triggered (sometimes the cats sneak in), the immobiliser activates.
The only way to de-activate it (to start the car) is to disconnect the battery for 2 hours or so. Then its fine. All keys work, no key reprogramming required. No matter how long I wait with the battery connected, the immobilser will not deactivate by itself.

Lindsay Saker say the only function of the immobiliser is to read the key transponder, it should not get input from any other 'condition'. Their diagnostic read shows no errors.

Any ideas or theories?
