Help with Windows 7 bios

I have a PC at my offices that one of my staff uses. She had her phone charging on the usb  port. When she pulled the cable out part of the port came out with it resulting in the PC switching off and refusing to start up again. I tested the power supply, etc and everything was fine. Only way to get the machine started again was by pulling out the bios battery and resetting it.

Now the problem is Windows is seeing this as a hardware change and won't boot. Also won't do a repair. I tried re-installing Windows and it still won't.

I presume this is due to one or other bios setting. Any ideas?
